Yes, the 2 blue dots you are talking about is normal for the Prodigy P2 # 90885 and it will take about 15 minutes for those to go off.
When you first put power to this brake controller it displays a "n.c." code which means that it doesn't sense a trailer connected. After 15 seconds the "n.c." code changes to " . ." like you mentioned. This stays on until there is no motion or activity in your pickup for at least 15 minutes. The only way to reduce the force needed to get the bars engaged on weight distribution systems like the Fastway e2 Weight Distribution w/ 2-Point Sway Control part # FA94-00-1000 is to reduce the amount of pitch you have set into the weight distribution system or to use the jack to lift the trailer and truck combination higher.

I have not personally heard of such a thing but I can imagine it being an area of concern. The Electric Jack w/ Footplate # EJ-3520-BBX measures 5-1/4" total forward from the mounting flange. With that information you should able to determine if your tailgate will open or not.
